clunking 2001 Bonneville

When rolling in first gear, as in stop and go traffic, there is an intermittent clunking or chuttering noise which seems to be coming from the transmission area. The bike has had a brand new clutch installed with no improvement.

    Any ideas?

It still sounds primary related  .....When you say a new clutch was installed , do mean plates only or > basket , hub , plates , bearings , thrust washers , shims & any other primary parts [ i.e. chains & tensioners ] ....Naturally the adjustments must be correct ....Also any loose bolts especially motor mounts ...They all affect it ....

Have you checked the easy stuff? Have a good look at both sprockets and make sure the chain isn't a little dry.
